Can anyone recommend a decent tool to take out the pops and crackling off of an LP ripped audio track?

I got the sound levels right but when I apply some software I got with my sound card the sound comes out muffled, tinny and sometimes when I play tracks back through my speakers I get a thumping sound off my sub-woofer. Help!
